If it makes you feel better about it fluff wise, the commissar angrily snatches a gun from one of his men and shoots one of them dead with it before shoving it back to the owner in disgust. Alternatively, the execution is performed via strangulation. Or perhaps because the plasma shot is close range it doesn't get hot. (No Gets Hot rule in CC would seem to support this fluff idea).

Or he uses his bionic replacement limb to crush the head of the cowardly soldier....there are lots of ways a Commisar can execute someone without wasting a plasma shot

Not all of them - read one of the Gaunts Ghosts novels, there is a commisar there with the bionic arm that crushes your skull....that was a "real" example!

Just started into the Horus Heresy series... my first 40k books, other than rulebooks and the like. Figured I would get around to some IG books after I got the core stuff down.

He could stab him or otherwise cause life-deficiency through application of a chainsword as per Gaunt vs his uncle. so long as he doesn't risk his life through using his plasma pistol (unless he shoves the hot bit in his face) I think the OPs question is answered.
