how does a seer council affect your scores during a rtt?

Ideally, it shouldn't. In some tournaments which give a semi-arbitrary score for "Army Composition" (comp), or which factor comp in as a part of a Sportsmanship score, power units such as a Jetbike riding Seer Council or Nob Bikers can cause you to lose points. To confirm the actual effects it may have, it would be advisable to contact the individual organizing the particular tournament.

Seer Councils are a very powerful unit. Some people think you should get your score subtracted because you used a good unit, so in Comp scores a powerful list have points subtracted from it. This is supposed to make the game more balanced.
Comp is stupid.

In some venues, composition isn't used for scoring purposes, but for matching purposes.
IE, when you bring a power list, instead of playing against a random person on game1, you get paired up against another power list.

I've run an Ulthwe army for years. In the fluff, the Craftworld utilizes lots of Guardians and Warlocks/Farseers. Seer Councils were pretty much a given. Even after the latest Eldar codex release and Eldrad got a lot of notoriety (who is an Ulthwe Farseer) and he was a staple in my list, I still didn't have any issues with army comp. The army fit the fluff. Sure, the Seer Council is a hard unit, but nobody would ding it for not fitting the fluff/background.
Well, I guess they could still tank the score, but it would be sour grapes.
YMMV, however.
