When using the mystic's rules for firing at deep strikers whats the best way to deal with the unit coming down? Do you beef up the Inquisitor's squad and let them unload or do you depend on a unit that is close to deliver the punishment?

Usually you want to utilize another unit's firing. I try to have two units within the "ok, you shoot it" range to match different targets. For example, I play sisters so I have the following near my inq.
1: Exorcist. d6 Str 8 AP1 shots rips up vehicles and terminators and the like.
2: ~10 sisters with bolters or heavy bolter retributors. Lots of str4-5 shots to rip up demons and light stuff.

I also have plasma guns in the Inq retinue, but usually they are used for alpha strike in my own turn. I have seen other people using Vindicators or Leman Russes (remember, they count as not moving so fire EVERYTHING) and LR Crusaders for light kill. Plasma Executioners are probably the most fun when you get down to it, a squadron of 2 being incredibly devastating.

DO NOT beef up the inquisitor Squad. You can get an inquisitor, 2 mystics and emperor’s tarot for < 50pts. Inquisitor henchmen (the shooty kind at least) are some of the most over pointed under powered models in the game. Use your < 50 pt investment to let other more powerful and point efficient units put the hurt on. For sisters the exorcist is ok, but it always seems to roll one shot when that big unit of termies comes down. I like a 20 unit of sisters with the ap1 AoF better. Guard armies should have plenty of ordnance around, take your pick. Any of them are amazing for this situation. For marines a vindicator is good, also devastators with plasma cannons would really lay the hurt on as well. Oddly this unit is least useful with its own codex. A purgation squad with 4 psycannons could hurt certain incoming daemons, but that is one of the least used units in the ‘dex and the khorne daemons all have 3+ saves anyway. Point being, DON’T beef up your inquisitor squad. You’ll end up with 300 points of suck that dies as easily as guardsmen.

Call another big gun to finish the work.

For better survivability and longer detect range, usually the inquisitor would sit in a vehicle, and they would not have many chances to fire their weapon.

The only exception is new version chimera, it could allow 5 models firing from inside. But since you take guards, you would never be in lack of big guns

And the henchmen are vulnerble. Althrough the inquisitor himself could take good protection like terminator armor, his retinues die very quickly when facing focused fire. They are only T3.

I just run the elite Inquisitor with 2 Mystics and the Emperor's Tarot for 47 pts and put them in a Valkyrie so the anti deepstrike bubble is huge.

Having 2 Mystics lets you have a unit with in 12 inchs shoot at the deepstrikers so usually that is a Leman Russ Executioner 3-4 plasma cannon shots hurts when your all clustered from deepstriking.

Divine Guidance only works when rolled for at the start of the Shooting or Assault phase. Deep Strike happens at the beginning of the enemy movement phase so you wouldn't be able to use a big block of sisters with AP1 AoF.
