With the grey knights shrouding (since i believe it is considered like night fighting when you shoot at them), would i use the more recent night fighting rules or the old 3d6 x 3?

You use the rules for the shrouding, it has nothing to do with night fighting.

You use the Shrouding rules as printed in the codex.

You only use the Night Fight rules when Night Fight is in effect.

You use the rules in the codex, nothing more. Shrouding doesn't say to use Night fighting, so you don't. Period.
