I have the feeling this is a 'no duh' rule that's been solved for ages, but I just checked my BRB and used the search button both to no avail.
My question is: If a unit pops a transport, can it charge the newly disembarked occupants? Aka is the transport (while a separate kill point) still considered part of the unit for purposes of assaulting?

No it is not part of the same unit.
However, there is a provision for the unit that destroys the transport, that unit may assault the unit that disembarks.
