Does the whip of agony confer the str.5 with armor piercing to a master's mundane hand weapon also? So he would have 4 str. 5 armor piercing attacks. And would the sword of might plus a beastmaster scourge give you the same thing, 4 str. 5 armor piercing attacks?

You cannot mix mundane weaponry with magical and your hand weapon does not combine with it to give attack bonuses. When you purchase the Whip of Agony, your Master gets 3 S5 attacks with AP. If it was on a Dreadlord, even if you had a Potion of Strength it could not modify the Whip's strength due to its rules.
This also works the other way around. A Sword of Might cannot be used with a Scourge, so you could only get the Sword's three S5 attacks and no armor piercing.

Dang thwarted again.
I could use the dagger of hotek though with a scourge to give the master 4 str. 4 armor piercing attacks that always strike first, right?

I don't have my book on me, but that would depend on the Dagger of Hotek's wording. Does it specifically say that it can be combined with any other one-handed weapon to confer the bonus attack, or just a hand weapon? Similar to how Scourge + Shield does not get the extra +1 in combat because it's not a generic hand weapon.
In either case, why are you playing around with this stuff? Just give him a Lance/Shield or a Great Weapon and be done with it.

 Just messing around. I think it might fit my monster theme to give my master on the manticore a scourge.  But really just messing around.

It may be used with a mundane hand weapon- not a mundane scourge, flail or anything else...
Edit: Oooooo. Just noticed that the scourge's entry describes it as a hand weapon. I'd say thumbs up to the dagger/scourge combo then.

I'm home and have my book. I'd agree with Zeke completely on this, the scourge does list itself as a hand weapon!

The Beastmasters Scourge IS a handweapon and therefore it grants an exrta attack when combined with a handweapon OR the Dagger of Hotek, as the dagger explicitly allows you to.
In addition the Dagger can be used with a shield (on foot) to gain the parry bonus.
