I was playing a DE army with 2 bolt throwers. I have been told since that he may have been using them wrong. Can someone please explain how DE bolt throwers work. I had at the moment no reason to doubt their use but now I need to know.

Reaper Bolt Throwers have two modes:
1. Acts as standard bolt thrower per the BRB.
2. 48" range, 6-shot volley of S4 Armor Piercing bolts (total of -2 armor save). These do not penetrate ranks and only inflict a single wound each rather than the D3. The RBT does not take any penalty to hit for having multiple shots.

And of course, all six shots must be at same target. I believe you roll to hit for each shot as well.

Yes, all the same target and all are rolled separately.

Yes you are using them wrong. You're wrong for using a rare slot on a bolt thrower when any DE player knows that the rare slots are reserved for the ridiculously effective, yet insanely (should be minimum 250 pts.) underpriced hydras. Sorry, I'll stop....I just have it out for the newest version of the DE book, so many things broken about it.
Kirbinator has it right...

No, only one rare slot is used for the Hydra - the other is 2 RBT to kill Stegadons, Dragons, and of course other hydras....

i would rather take bolt throwers in a lot of cases over hydra personally. Theres always that HE guy that shows up to the 1500pt tourny with his dragon. Sure, 13 or so attacks from the hydra unit can chew through a lot of beastmen, but if you lack repeater crossbowmen in your lineup 2 bolt throwers is a good way to keep peoples heads down with characters and giants and such i think.

Pretty much the "ideal" at 2250 is 2 RBT and a hydra, as it fills both roles perfectly.
Of course with one rare slot RBT is probably a good choice, quite a few stegadons around
