So, I was going through the Space Marine Codex and was drawn to the Command squad, probably my favorite unit in the book (Do not why just like it). The only downside is the fact it is a 200+ point unit naked (because of the 100 points required for the captain).
So I got to thinking, why not make them their own HQ choice and was interested on your guy's thoughts.

I would love that too, but unfortunately, the command squad is pretty much PART of the captain - an extension of his will so to speak. It wouldn't be practical in either fluff or gamewise, as having a squad which is very tough for an HQ choice, with so many different weapons, is just very unfair. So instead, make them cost a lot.

What would be the logic behind it?

I could see it perhaps in a small points game, where the Sergeant of the Command Squad could conceivably be the most experienced Sergeant on the field, and so takes command in the absence of a Captain... but in larger games it wouldn't make a great deal of sense.

how about a special rule that in 750 point games or less a single command squad may be taken as the mandatory HQ as long as no other HQ choice is taken.

I'd love to see Command Squads as a separate HQ choice. As has been said above it would make Space Marines a lot more effective at small points matches, where a Captain/Librarian takes up too many points. Fluff-wise, it also doesn't make sense that a Captain/Librarian/Chaplain would be leading every assault; making CS a HQ choice is a nice compromise to reflect this.

If they did become a dedicated HQ choice they would need to be nerfed though, because 5 T4 models with 2 base attacks and FNP for 115 points is quite cheap without the obligatory 100 point Captain. Perhaps make the Apothecary a 20pt upgrade instead.
