Page 3 of the rulebook states that minis must be glued onto their bases before being used in game. It goes on to say that they must be used with the correct size base that they normally come with. So, lets say I "proxy" a model in; by this I mean using a similar looking model (chaos war hounds for kroot hounds for example).
First off, I was under the impression that as long as something stays constant (like you don't make them war hounds in one squad and krootox in another), is make up of mostly citadel pieces, and resembles the piece you are counting it as, it can be used safely in it's place. Not sure where exactly I read this but I believe it was somewhere in the book. Is this correct?
Second, there would be no problem, assuming that the above all checks out, with putting the chaos hounds, who's box comes with the rectangular bases, on the 25 mm bases for the 40k game, since they are count as kroot, correct?

There is no actual rule to this effect. Most players won't have a problem with it, though.

If you are using 'counts as' models, they should be based as appropriate for whichever models they are representing.

That's not an actual rule in the rulebook either (as the rulebook doesn't specifically address modelling or substituting models at all)... just the usual convention where players actually care enough about base sizes to even notice.

In actual practice, from my experience, so long as you're not being obviously abusive with modelling (substituting models and/or bases that are wildly different in size for what they should be) the vast majority of players simply won't care.

I personally would not care. Some folks who are crazy about measuring would possibly care since almost all shooting and CC are measured using the models base.

Are the square bases 25mm as well?

The bases that they normally come with are the (fantasy chariot size?) bases. however the normal hound bases are 25mm so thats what i put them on.
