So I was targeting my friends rangers with the shokk attack gun got a gah (3,3) roll and the nearest unit to these was his harlequins that have a rule that states you can't target them unless you can see them 2d6 x 2. We played it since it was the nearest unit to the targeted unit they took the hit. Did we play this wrong since the harlequins might not of been able to be targeted?

No, you played it right.

You played it correctly - you are not targetting the unit, therefore VoT does not come into play.
