So I have a bunch of those rare earth magnets, I'm doing 2 big blocks of saruses for my lizardmen and I'm wondering will the magnets be so strong that the model could break if I pluck it off the movement tray?

My plan is to stick 1 magnet under each base, and my movement tray will be a thin sheet of metal that I'd get from the hardware store, probably the kind of metal used for duct work.

The saruses are all sloted bases, but I always cut the slots off the model and build and model and paint the bases, then superglue the feet to the base when both are fully painted. it's usually because I use a different color spray primer for the base and for the figure so I have to paint both separately. Mostly because I do sloppy drybrushing on the bases and also prime the base and the figure different base colors.

So, would the magnets be so strong that the feets will pop off the bases? Or worse, would skinny ankles break in half? should I just keep the slot on and glue that into the base like normal just to be safe?

Should be ok - maybe test it with a spare unpainted model? And of course you could just get into the habit of picking up the models by the bases?

Personally I'd use weaker (and cheaper) ordinary magnets for such a trivial purpose.
