Personally I'd say Thunderers, but that's because they get +1 to hit (thus essentially being BS4) and have an additional -1 modifier to armor saves at the cost of only 6" of range. Were the differences smaller (only armor piercing at the loss of 6" of range) I'd suggest the Quallers, but as it stands Thunderers just seem a better investment to me.

I would say both have their uses. I usually take thunderers first. That +1 to hit is nice. Plus str 4 and armor piercing (I think) makes for some devastating shooting. However, in some situations that extra 6" range on quarrellers is handy since dwarfs can't move and shoot. Plus quarrellers are cheaper.

Honestly, I LOVE crossbows. My favorite weapon. They are way better than handguns for empire IMO.

But for dwarfs, because they have that +1 to hit on the handguns, they are just better.

If they were equal points, clear advantage to handguns- but with the cost savings on crossbows, I think they're pretty evenly matched. Depending on what war machines you've taken, crossbows are a strong selection.

For instance, organ guns and crossbows are a nice pairing- the organ gun smacks armored things at short range, and crossbows keep elves from simply outraging you.

It's amazing how often that extra 6" of range on the crossbows comes in handy...

Once I get them assembled I'm going to run with both and see which one seems to provide the best bang for the buck (so to speak). I can see the benefits to both.

Also remember, the thunders pay for the +1 to hit. 4 points per model if i remember correctly.
I personally prefer crossbows over rifles for the extra range.

I think that's a good plan langolas. Take a unit of each at same points cost (so a few more quallers) and keep track of what they kill.

I usually use one of each, I find the Thunderers are more reliable with that +1 to hit, but I think with eighth edition the ability to have great weapons for the quarrelers might make Quarrelers better then they are currently, having a full unit of ten being able to attack with GW means they could still do some damage in combat.
