You have Mr. Carnifex here by some woods, the Tyranid Prime drops by to walk with him to eat some Tau. Tyranid Prime hides in the woods to avoid instant death, leaving the carnifex outside of the trees. Since the Prime joined the Carnifex's brood, would the Carnifex get the cover save because 50% of the unit is in cover?

Yes. It is this same rule that makes tyrant guard worth 60 points per model. You can effectively screen your tyrants with gaunts as long as they have tyrant guard with them. Carnifex + T. Prime is no different.

As can any other IC can.

What IC cannot do is join units that are ALWAYS AND FOREVER WITH NO EXCEPTIONS EVER 1 model. Carnifex no longer fit into this catagory (as they did in the 4th ed codex), and thus can be joined by IC's now.

I think I may have been playing this wrong then. Similarly, can an IC on a bike join a unit on foot? (Bike joins Infantry).

I always thought it had to be matching unit types.

Nope. An IC with a Bike can join Infantry fine. You just have to move at the speed of the slowest model.
