In the placement for objectives in the multiple objective missions it states they have to be 12 inches apart and 12 from a board edge.
Working on the hypothetical world where on your terrain which has enough levels that on the x and y axis the objective is in the same place, but 12 inches away on the z axis, would it be placed appropriately?

This game works in 3 dimensions, so as long as you can measure 12" between the two objectives then you are fine.
A 4 story tall building would be sufficient.

Yup
The z axis is the vertical
so would refer to placing on upper storeys of buildings etc
Hope you don't mind me mentioning this here, and will remove if anyone wishes.
There was an incident with objectives the other day that was crucial to the result.
DE took the main objective by being right on top of it.
Eldar had one figure 3" tangentially placed to a sticky out bit, but was on the tabletop whereas the objective was above.
Eldar were seperated by impassible terrain from the objective.
(Objective was a crashed Eldar craft)

IIRC, the rulebook says each level of a building is 3", a least for purposes of movement, so you'd have to decide whether to measure the number of floors, or the actual physical distance.

the each level counts as 3" is for movement purposes only.
the actual distance is used for every thing else.
if there is 5 levels seperating my Space marines from some DAs on the bottom floor and i can see them through some holes i measure the actual distance for my Bolter ranges. i am NOT 15" away for the purposes of shooting, but i am for assaulting.
