The Imperium is allergic to water as washing or getting wet carries the risk of becoming impure. Only rinsing in the blood of the heretic and Xenos are allowed. Therefore All SM and IG stink of High heaven.

I believe this is why there are no boats in the Imperium.

I quite liked it actually... a large portion of the story revolves around boat warfare (though involving riverboats more than naval cruisers, though large troopships are discussed).

The moment you say that space flight is not only common, but the entire way that armies are moved along with VTOL aircraft, the navy becomes useless.

Why have a naval carrier when your orbiting battlecruiser can deploy aerospace fighters? Why have a battleship to bombard the enemy when your orbiting battlecruiser can drop shells from space? Why have a troop transport when your orbiting battlecruiser (I think there's a trend here) can carry them and deploy them in dropships faster than landing craft?

They aren't commonly used for Military purposes, yet they are mentioned in Caiphas Cain. (3rd Book I think)

However, many worlds are at technological levels similar to ours our lower, so ships would still be a very big deal here.

boats would be used to transport freight around worlds containing a very small or spread out land mass

and the smaller waterways /swamps may only be accessable by boat

There's a few chapters in the Soul Drinkers series (I read the omnibus so I dont know which book) where they commandeer some old supply ships to invade an island. They weren't imperial guard I think, but they were from a once Imperial planet. There was a SM sea battle and even a beach landing!

Which is actually true - in order for boats to be of any relevance to a game, you're going to need tables with large amounts of water on them which is going to create its own set of problems for the rest of the game. In terms of verisimilitude, at least in military terms, the majority of boats are big, slow targets, and the fact they are restricted to water is an immense draw back.
