Ok, my vote goes for the Ork Star Trek parody army. Because I think that's the level of seriousness that needs to go into this army.

But, if you do want to go more true-to-form, why not go Tau rules with IG minis. That way, you've got human models with energy weapons and shuttles/runabouts.

Kaptin Kork I think is the way to go too. The whole idea is just so brilliantly silly, it has to win. He needs some human chicks fauning over him too, because it just isn't original Star Trek unless some critter with completely incompatible naughty bits wants to get with the Captain.

Alternately, I think WH Inquisitor Retinue (Away team), storm troopers, and a bunch of drop troop IG would be perfect. Lascannons could be modeled as big ass phasers, etc.
Tau would work as well, rules wise. Especially if the Captain was an Ethereal, so when he gets tagged the show is over, and everyone goes home.

There's enough commision modelers running around now. You could have one of them make an Ork Warboss that has a tan shirt on. It would have to be ripped though. Kaptain Kork gets pissed when Xeno chumps tear the uniform. You could also get the Blood Bowl Orc Cheerleaders and model them around him. Ooh, and convert a grot to have Spock's hair style.

yeah, I forgot them, a Borg army would be really fluffy (sort of a mechanical version of genestealer cult, I suppose), and fairly easy to model, and you'd have quite a choice for which army it would 'count as' - necrons would be cool, but so would several other codexes
