The assumed to move in a straight line is only to easily determine what side of a vehicle is being hit. The seeker does not need line of site to hit so I'm assuming that it does in fact move around or through obstacles and does not really travel in a straight line. However that does not imply a negated cover save. Units being shot at with seeker missiles are still granted a cover save. As someone else posted, it might hit a branch for example.
If they have markerlights on them that affect the cover save then, it might be possible. This is from the

Q. With the use of markerlights used to make a cover save worse, can the cover save be negated entirely, or is 6+ the worst it can get? Likewise, what is the lowest the Leadership of a unit can be decreased to for the purposes of pinning tests?
A. In both cases, there is no maximum, so the cover save can be completely eliminated and the
Ld can be lowered to the point when the unit fails the Pinning test automatically.
