Perhaps an excuse for I.G vs I.G could be similar to what takes place in the first Gaunt's Ghosts novel. The old rivalry boils up to a point where it begins to escalate into an actual conflict, the loser has their record and very existance expunged by the Inquisition.

IG vs IG
Penal legion has a chance to make a break for it and the IG nearest to them try and stop them.
IG vs GK
Battle is over but IG have no idea who these astartes looking creeps are. The GK decide that with the battle over there is no need to keep the remnant IG forces and attempt to purge them, IG defend themselves, may even regard GK as traitor forces.
GK vs GK
One side is not GK but chaos imposters who killed a GK group and took their equipment for the purposes of deceiving. Could also explain any other GK versus imperial force.
One group of GK have discovered that an ancient artifact is the key to saving the Imperium. Unfortunately their source cannot be proven for certain unspecified reasons and the rest of the chapter does not believe them, instead believing the artifact must be destroyed. The group attempt to recover the artifact anyway despite having to fight their brothers.
Tyranid vs Tyranid
A space anomaly causes a break from the hivemind. Individual Hive Tyrants pursue their own campaigns, regarding only those nids nearest them as part of the swarm.
It's a fantastic dream of a guardsman sleeping aboard a transport ship bound for a planet under nid attack.
Renegade kroot high on drugs decide that nids do make mighty fine dining and their subsequent transformations are a great cause of fun and laughter when the main nid fleet arrives and later tries to incorporate them.

well after reading the GK codex I do believe I have some ideas on why they fight the various factions
GK v. IG
Imperial Guard forces are believed to have a daemon in their ranks, leading the Grey Knights to destroy this regiment to save future planets.
GK v. Codex Space Marines
Grey Knights have found out that a chapter has a powerful Daemon weapon and seek to destroy it, however the chapter in question views the weapon as a very sacred artifact and seek to defend it to the death.
GK v. Dark Angels
Dark Angels believe that the Inquisition has captured one of the fallen, so in order to prevent their secret from getting out the Dark Angels sent a strike force to deal with this threat to the chapter.
GK v. Space Wolves
Logan Grimnars old grudge comes to bear when his cruiser comes across an operation being wrapped up by GK.
GK v. Necrons
After a large scale Daemonic incursion has been dealt with and all associated forces taken care of the majority of the GK leave the planet while a few stay to make sure everything is wrapped up, only to find that they are on a tomb world.
GK v. Tyranids
The Grey knights ship falls out of the warp and is broken down, luckily for them there is a planet nearby within Stormraven range, problem is their is a hive fleet coming too!
GK v. Blood Angels
After witnessing the Blood Angels Death Company the Grey Knights believe that there is a daemonic entity within the Blood Angels present
GK v. Dark Elder
After cleansing a planet of Daemons Grey Knights find evidence showing that Dark Eldar are responsible for this incursion.
GK v. Eldar
A craftworld is about to become host to a Daemonic incursion, and to make things worse the craftworld is on a course straight for Titan.
GK v. Tau
Tau forces have just warped in on a protectorate planet only to find Grey Knights who are massacring the populace
GK v. Black Templar
After fighting side by side the Grey Knights try and mindwipe the Black Templar's, the Black Templars being as paranoid as they are about psykers believe these odd marines are possessed

Orkz vs SM 1: The Warboss wants to get some new helments for his collection. 2: The Orkz have a Waaagh! planned and they want to loot some tanks. 3: The Emperor wants to get the Orkz out of a planet, so he carpetbombs the whole thing. The Warboss is not pleased. 4: The Orkz were bored. 5: A couple of Weirdboyz messed up with a 'Ere we go! and the Orkz just appearedin front of the Marines. 6: The Orkz wanted to attack another clan, but they read the map upside down and found the Marines. Orkz vs Necrons 1: The Orkz reach a tomb world by acident and its inabitants are not pleased. 2: A band of Lootas and a couple of Meks want to see if they can loot one of those shiny Monoliths. 3: The Warboss got a new Wagon and wants some trophies to decorate it. After some scouting, a Deffkopta finds a bunch of shiny necrons nearby. 4: The Necrons and the Orkz meet on a new planet and fight to see who takes over it. 5: This clan in partuicular likes the sound of robots being smashed to bits. 6: The Orkz were bored and the Necrons were there. Orkz vs GK 1: The Warboss thinks those helments would look good with his collection. 2: A lost Lobba shot ands near a some Knights who were on their way to stop a Demonic incursion. 3: The Orkz go to destroy a chapter just to find that the Grey Knights already wiped them out. The Warboss is not pleased. 4: The Orkz were bored and the Knights happened to land very near to their fortress. 5: A Mek and some Lootas saw a Grey Knight Dreadnought and couldn't resist trying to loot it. 6: The Orkz stole a Daemon weapon from a SM chapter and the Grey Knights attack them to destroy it. Orkz vs Orks 1: A warboss was offended by the drillchant of another clan's Stormboyz 2: A bunch of Lootas tried to loot some tanks, but they went out of control and crashed against a Warboss' hut. 3: The Flash Gitz wanted more teeth to buy another Dreadnought. The Warboss was quick to offer his aid after they invested in a brand new robotic arm for him. 4: Two clans got together to take out a chapter of Marines. One of the clan's Weirdboys messed up with the teleportation and lost five units of meganobz in the void. The Warboss was not pleased. 5: Suddenly, twenty Stormboyz just crashed throught the roof of the Warboss' hut, destroying his whole collection of helms. 6: They were bored.
