In the little book on how to paint space marines that came with the RT era space marine paint set, librarians are painted in chapter colors, with a book motif on helmet and shoulder.

I believe Chaplains, Commissars, and Black Ships are all black because of some sort of veneration of the Emperor, though I can't find the reference now...

Blood Angels and Space Wolves are Non-codex chapters and have their own heraldry and traditions.
Blood Angels are very much a codex chapter, Mephiston is just special. As for the Wolves, not only are they not a codex chapter, they don't even believe they use psychic powers, so why would they bother with Guilliman's regulations?

Blood Angels are indeed considered a codex chapter for the most part. Their organization and markings are a recognizable variant on the codex. The fact that they are extremely aggressive in their use of assault troops does not make them a non-codex chapter, and The Flaw is something no one outside the Blood Angels would know about, so it doesn't even factor in here.
Anyway, I believe there's something to the Magnus-Tzeentch link. After all, Guilliman didn't make everything up out of whole cloth when he wrote the Codex, he codified best practices from every source he could find. Magnus started the Librarian program, so Guilliman most likely made heavy use of Magnus's work, as there was no one better qualified in that area than Magnus.
I'm sure the Heresy was cause for heavy revision of Magnus's section of the Codex, but something already established, like markings and armor color, would probably not be bothered with. Chaplain colors, if I recall, were established when the Word Bearers started spreading Chaplains through the legions, and the apothecary colors are "traditional" medical colors (although there's really no reason for our traditions to still exist that far in the future). Techmarine colors were already established through connection to the Mechanicus. It would make sense that Librarian colors were also established prior to the Codex, by Magnus, and simply included in the Codex by Guilliman as they were already widely accepted markings.

It could also be a symbolic color. Blue was frequently used as a color of protection against evil in ancient times. Makes sense that you would want to paint your librarians in a color of warding.
