I use army builder for a WYSIWYG count of my models as best as I can, I currently have 13k+ of all painted IG, could be more with other upgrades.
At some point I will do a count of my tau and orks, then my dark eldar when they're painted.
I think the best way is to take pictures of the ones painted, then its easy to count it up without much mistakes. none painted models are 'not alive' imo, so I discount them.

Oddly enough, I just did this last week. I play Space Marines, of a custom chapter. All my Squad sgt's are named. Each SGT has a certain loadout for his squad. All are WYSIWYG within the squad, unless it is dropping items due to the specific marine not being able to take that option. EX. I have 2 sternguard marines with power fist. At the moment I only have 1 squad and a normal marine cant take a pf. So only one pf paid for.
It adds up to 3500 or so... well more then i thought.

WYSIWYG, plus any upgrades I would normally run in a game. (i.e. I include the points for a doctrine for my IG vets, as I always run them with one)

Barebones is the best way to count it IMO. I have 3983 in Eldar before another 1800 in HQ for said army. I'm close to having everything I need. About another 1000 points and I can run any Eldar list I want.

For the most part, base cost. I have a spreadsheet that I use to track all of my models and there state of painting.
