That very-well may-be. Most people don't think too much about their derogatory terms. If it's troublesome, it must be xeno.
You're in luck, I happen to have a Gray Knight Codex, which doesn't say much on the Jokaero Weaponsmith. They looks like orangutans of ancient terra, have retractable fingers and toes (huh?), are primitive in appearance but actually techno-savants with a bad habit of not really being consistent with their freely-given upgrades. They can produce just about anything up to and including 40k food replicators, but are just as likely to just give your las-pistol a gold-plated grip as they are to increase it's damage output. As stated earlier, the IoM isn't quite sure if they're intelligent or not, there don't seem to be that many of them and sometimes their upgrades are awesome, so it looks like Inquisitors let them slide.

The Jokaero are, akin to Orks, genetically programmed to understand technology. However, Xenobiologists have determined that they are, in all other ways, of animal intelligence. They are basically just monkies with an innate ability to make digital weapons and other high-tech gadgetry... but they do it randomly. They take parts, they put parts together, and they get... something... but they do not appear to produce, say, a digi-melta by intent, that's just what they happen to put together this time, next to a wind-up fusion bomb, an interesting scale-model of a space-faring barbell-ship and a particularly tasty banana-titan.

Well they do intentionally make specific things at a specific time, but its up to their animal whims.
If a Jokaero wants to make a Digi-melta, he'll make it. You may want him to make a Digi-melta, but instead he might decide he wants to make a levitating toaster oven.
And so, the Inquisition keeps them around as pets. Basically because they will make valuable swag eventually, it might not be exactly what you want but it could be something you never knew you needed. The downside being he might make something totally useless about half the time. Its worth it for the useful items you get.

Yes, I should probably phrase that as there being no real way to determine *when* the Jokaero is going to make something specific, as there's no way of judging what drives them to make the things they do.

Of course, there can be no long term peace with xenos, they will always remain a threat to humanity, if for no other reason than the two cannot reproduce. Unless humans exterminate all xenos we always run the risk of them someday supplanting us and driving us to extinction.

Watchers in the Dark are Xenos and the Dark Angels let them hang out. I think as long as they provide a use and arnt a threat the Imperium tolerates them.

About joakero: an inquisitor once spent 2 weeks analyzing a bone that his joakero gave him(thinking about some sort of hypertach or something like that) before finding out that the joakero found that under a rug, then the joakero gave him a bag of flies and the inquisitor found out that those were isotope-driven micro-explosive vocally-imprinted killer-drones that he/she/it had just build out of the staff's Recaff(caffeine based drink) machine, that's why some inquisitors keep those xeno apes
Imperial way about xenos(alien intelligent races) is ignore if they don't try to enter/contact/invade imperial space and if they do they're marked as Xeno Horribilis(and targeted for extermination), even more there are imperial decrees which allows specific individuals(rogue traders) to meet/contact/trade(under inquisitorial supervision) with "tolerable" alien races

Jokaero and they are brilliant engineers used by Inquisitors because Inquisitors do what it takes to complete their mission which means allying themselves with beneficial xenos species. It's partly why I like the Inquisition, they are a faction within the IoM that will work with Xenos in order to defeat Chaos or in case of Inquisitors like Eisenhorn, keep the status quo.
