Just curious how people have been running platoon command squads? If I'm running an Infantry Platoon I'm typically running a blob with power weapons as my core, with a lascannon heavy weapons. Because of this i typically run my PCS as a support unit for the blob with either flamers or grenade launchers, not really willing to use any other special weapon due to BS3 syndrome. I really feel like this is a waste of a potentially good unit, but I'm really just not sure what else to do with it. Any suggestions?

Nope, your running them pretty much how you should. Flamers and GL are probably the best choices on the PCS due to, like you said, the rather crummy BS. The other option is to give them meltaguns as the points cost isn't too heavy an increase.
I'd steer away from plasma though; it's too expensive and doesn't hit enough at BS3 to warrant the premium (for Guard) price cost.

Well...there are some alternate choices you can make dependant upon what your PCS is actually going to do. For instance, I have a PCS in my gunline armed with an autocannon and two GLs. Additionally, I have a PCS armed with four flamers and riding a Chimera to keep up with the mechanised section of my army.
The key is really deciding what you want that PCS to do, and equip them accordingly. You've already said that they are there to support the combined PIS so flamers and GLs are the best choice as they are cheap and effective on the move.
I don't really know what other advice I can offer other than 'keep doing what your doing.'

Agreed, three flamers in a chimera with a hull heavy flamer. Their job is to hide, camp objectives, throw out the occasional burst of multi-laser fire, give FRFSRF and Move Move Move orders to the blob, and occasionally rush up and flame something that gets too close.

Bolt piistol, Vox and 3 Meltaguns. The plan is to advance behind the blob and provide antitank- anti TEq fire. The Vox helps with orders.
OR when i run Al' Rahem it's him with Vox, 2 plasmas and a medic.

Yeah, I think you're fine. Flamers are totally fine. I only run plasma in my CCS, never my PCS. BS 3 is a crime against marines!

I agree with L.Wrex's primary assessment. You can give them 4 special weapons, which makes them equal in special weapons power to a vet squad, but for cheaper. Plus, you can make the quasi-argument that the price of the PCS plain is a fixed cost, so you're really only paying for the weapons.
In a perfect world, I'd run mine with 3x meltaguns, as it does the same damage as a SWS except for cheaper. In the vagaries of list building, though, I often find myself degrading PCS guns to fund weapons upgrades elsewhere (currently I have a 3x melta, a 2x melta/mortar, and a 2x flamer PCS).
Your chief complaint seems to be that shooting BS3 special weapons is bad. There are really only two solutions to this: take more to compensate for the inaccuracy, or only take veterans.
If you're going to take infantry platoons anyways, then there isn't actually a whole lot gained by refusing to arm them properly.
