Lets say I have 50 Conscripts (+1 Commisar) and 3 Battlewagons.
Could I fit the entire Squad in the 3 Battlewagons if I kept Vehical Coherincey?

the answer is no. You can only embark in a transport if the squad size is equal to or lower than the max capacity of the vehicle.
|
After the orbital strikes, Thunderhawk bombardments, Whirlwinds, Vindicators, fusion and starfire and finally Battle Brothers with flamers had finished cleansing the world of all the enemies of Man, we built a monastery in the center of the largest, most radioactive impact crater. We named the planet "Tranquility", for it was very quiet now.

Nope, I mean Battlewagons. My Ironclad Chaos Army has some Orky stuff in it.

Well, at the point where you have Imperial Guard Conscripts in Ork Battlewagons in your Chaos army, then you've already well and truly into the land of 'anything goes if your mates are alright with it'.
So while the standard rules say clearly that you can't, you should probably just ask your mates if they're alright with it.

It's a Very fluff orientated Army. Think Tratior Legion. In Emperors Mercy, they use lots of Ramshackle Trucks and AFVs

Yeah I'll echo sebster here. If you're so deep into the fluff aspect that you're breaking the core rules by mixing codicies... anything goes really. Just ask your opponent; if they're okay with you taking BW with your IG, I doubt they'd harass you for filling them like you described.
