Query 1.
Phoenix Lords have the Disciples Ability. This states that a PL leading their Aspect grants fearless to that entire squad. They cannot join aspect warrior squads NOT of their Aspect.
Harlequins are not Aspect Warriors. (Neither are Guardians or Rangers.) Therefore, a Phoenix Lord can join them.
Karandras has the Shadowstrike special rule. The Codex states that a model with Shadowstrike confers the Infiltration special rule to the entire squad.
Therefore, attaching Karandras to Harlequins gives Harlequins the ability to outflank or infiltrate with him, correct?
Query 2.
I have a squad of Pathfinders with Muegan-Ra attached. The unit is in cover. Pathfinders have the Stealth special rule, but it gains a +2 instead of +1. When taking saves, I assume that I will allocate wounds and roll 2+ cover saves on pathfinders, and either a 4+ cover on Muegan RA, or his 2+ armor save, whichever is better for me depending on AP values.

Karandras can join the Harlequins but he cannot give them the benefit of shadowstrike. Pg 21 says exarch powers only ever affect aspect warriors and autarchs (though shadowstrike says it can't work for autarchs.)
As to your second question there is some debate about how stealth works when some models in a unit have it and some don't. Some people would play it like you suggest. Others would only give the pathfinders the +2 and give Maugan Ra the +1. And then others would grant Maugan Ra the same +2.

Stealth applies to the unit (rather than specifically to models with the Stealth USR), and is not lost when an IC joins. So any IC's joined to the unit will also benefit from the effects of Stealth.

To expand on the Stealth thing, it's the same situation with Telion and one of the SW Sagas.
You have 1 Model with Stealth and 9 Without. Stealth is not a * USR, so it is not lost. The USR says "All the units cover saves are improved by +1".
Therefore, even models without the USR "benefit", since cover saves are dealt with on a Unit level, not a Model level.

I see where it says those powers can only ever affect aspect warriors, but shadowstrike, like Stealth, says that it bestows the ability to the unit, no to the individual troop.
If the consensus here is that harlies can't infiltrate, I'll buy it.
Thanks for the clarification on Muegan-Ra. I've been bored with regular mech-dar and have been trying to find ways (even non-competitively), to fit in Phoenix Lords or something interesting.
Meugan hiding out and gaining some increased cover along with my PF's might be fun I guess.

If you are told you can only use powers on your Aspect, then that is all that happens regardless of the USR - you have an additional restriction that must be satisfied before you can use the power.

You have the answer in your post. Shadowstrike is an Exarch Power, and so can only affect Aspect Warriors. The fact that it bestows the ability on the unit is secondary to the fact that it only does so if that unit is made up of Aspect Warriors.
