I seem to remember that either in 3rd or 4th ed it was possible to shoot at units embarked in open topped transports, am I remembering that correcly, or just imagining things?

You could hit the passengers or crew in RT though (through the vehicle damage mechanisms)
Not in 3rd through 5th editions.

I suppose that these days damage to embarkees in vehicles is much like the actual damage done by grenades.

IE: It is considered to be accounted for. If a vehicle is destroyed or explodes, the squad members lost may have died in the blast, or may just have been caught by a stray round aimed at the vehicle. This is in much the same way as frag grenades are considered just to force the enemy to keep their heads down, and any casualties caused by the blasts are accounted for in the combat.
