Hey people,
If over half of my unit is in cover, do they get a cover save AND an armour save, or do they only get one??

No, you can only ever have one save, be this armour/cover/invulnerable, unless you specifically have a rule that says otherwise. Being in cover makes your save "invulnerable" in a sense, as you get to take it against most shooting attacks (special cases + flamers aside).
For example, your space marine in ruins gets shot and wounded with a bolt pistol (AP5) - he would take his 3+ armour save ONLY.
Next turn, the same space marine gets shot and wounded with a meltagun (AP1) - he would then take the 4+ cover save (assuming he was partially hidden from LOS of the firing model)

They pick one or the other, which ever is better.
Under taking saves, page 20ish, you only ever take one save (armour, inv, cover), whichever is best.

No you only get the one mate, its useful for example if your nids and they are hitting you with blast weapons that ignore you normal saving throw.. because you would still get a cover  providing it doesnt ignore sover like a flame weapon.
so yes just the one save. the only exception which ever gives you "two saves" is if you have feel no pain. hope it helps.

Fantasy allows more than one save (well, sorta - you can have regeneration (like FNP) OR ward (inv) AND an armour save, but no longer all 3) however there is no cover save - just penalties to-hit.
At one point (hero hammer days) you got EACH ward save you had, so you often had Slann with 3 or more ward saves....
