The situation is this:

My Leman Russ shoots it's lascannon and Battle cannon at a rhino. I roll for the lascannon first and the rhino suffers a wrecked result. the squad the disembarks and the Battle cannon fires, can it now hurt any of the squad if they were under the template (or fire at all for the matter.)

You can't use any weapon on the troops. All of the shots from the Russ are aimed at the Rhino. Once the Rhino was gone so were all the legal targets. You could roll to try to damage the troops from a Destroyed result on the vehicle damage table but if you already did that with the lascannon then you're done with the Russ.

No. All of the shots go off at the same time, and you should not roll for penetration until you have rolled to hit with everything.

You can not shoot the battle cannon at the now disembarked passengers. look at p.67 under the heading effects of damage results on passengers.
