I love the Cataphract models for Skorne, and I recently got some for a Xerxis list I am building. The problem is, their little back flags are giving me fits! Anyone have a good, relatively simple way to put them on without making them stick out everywhere?

Don't.

Seriously though, I just left the damn things off. Only way to get them to stay on reliably is to pin them, and I don't have any paperclips small enough.

What I've done is fill the holes in the shoulder pads with some putty which cures hard and pin every flag by drilling a new hole to the shoulder pad and flag. It can be done with a .5mm drill bit, but it is a lot of work for full unit.

Both methods are tempting; especially the one where I leave them off. I have 2 full units of Arcuarii, and one of Cetrati. Thats 108 damn flags! However, I'm a purist, so...

Decisions, decisions.

But they have 6 flags, more flags, more fun

While I've never actually put one together I would suggest deepening the hole where the flags attach and using the flag pole as the actual pin. The only thing with this is that the flags will be shorter and closer to the body. But it should be doable with a drill bit the same size as the flag poles with out much of a head ache

The problem with the method you are suggesting Pirate Joe is that the poles are not round, so the hole needs to be puttied.
