I'd say go with what you want to play. Having your 40K army match your BFG fleet is really nice, however, fluff-wise and if you want to link your BFG games to your 40K games.

For example, link a campaign or scenario so what happens in space affects what happens on the ground battle. Whoever wins the space battle could:

1) have orbital bombardment options,
2) land or deep-strike extra troops,
3) choose the ground scenario.

My BFG Space Marine fleet will be painted with the colours and insignia of my 40K Deathwing army.

I'm the opposite, I like to use very different armies in different games, for variety.

I'm an ork player in 40k, but went for imperial navy in BFG, just because I liked those ships the best. I'd advise you to choose the ships you like the look of the most.

Then again, from what I read, necrons kick ass in BFG, so up to you.

The imperial ships look amazing. I'll probably be starting BFG soon too, and I am so glad that all the rules are free!

May the the blessings of His Grace the Emperor tumble down upon you like a golden fog. (Only a VERY select few will get this reference. And it's not from 40k. )

Adrift within the vortex of my imagination.

You only need one Shroud.

You need several Harvest Ships.

Tomb Ships are optional, taking more than one is borkan.

The escorts can be nasty, most tend to pick Dirges, but Jackals are good too. you will need to brace them all the time, a 6+ save doesnt cut it. But as you dont have fancy armament this isnt an issue.

n'oublie jamais - It appears I now have to highlight this again.

It is by tea alone I set my mind in motion. By the juice of the brew my thoughts aquire speed, my mind becomes strained, the strain becomes a warning. It is by tea alone I set my mind in motion.
