Question on blood lance and cover saves for models beyond the first one hit.
Do they get cover saves based on just the libby or based on the entire squad shooting (and targeting the first model hit)?

For instance the libby and his buddies (B) shoot transport #1 and hit transport #2 in the process with the lance. The libby can see one of the two but most of his buddies can see both clearly and are shooting. Does it get a cover save?

No, as cover is worked out based on the majority of firing models.
