Gave a quick search and didn't find anything. If bugs come in from reserves and aren't within 12" of a synapse creature, do they operate on instinctive behavior? I ask because technically you check for synapse at the beginning of the turn IIRC, but reserves don't arrive until the movement phase.

Beginning of turn and beginning of Movement phase are the same thing.
I would say no; mainly due to IB:Lurk.
So you should, in order, at the beginning of your turn/movement phase: test for IB, Roll for Reserves, bring your reserves onto the table.
Obviously Models still in reserve do not check for IB.
If you did it in any other order you would run into 2 problems:
1) Lurk would negate the moving onto the table at all(cannot move in the movement phase)
and
2) You would not be testing for IB until you are already into your movement Phase(having moved your models in from the table edge).

It was covered in the 5th ed BRB FAQ from GW.
If IB would prohibit a given unit from moving onto the table, ignore it (same as for wraithsight for Wraithlords and guard).

RAW both actions (rolling for reserves and ID) happen 'At the start of the movment phase', so by the time stuff come to arriving, there it is no longer the time to take IB tests.

There is also the rule that says to ignore any rule that might stop them moving onto the table from reserves. ;D
