First post, wish me luck
Do C'Tan get an armour save as well as their invulnerable save? If so, is it also a 4+?
Do Gauss Weapons auto-wound on a 6 against troop choices only, or is it against all infantry? (Exact word of the text: Againsts troops, any roll to wound of a 6 automatically causes a wound regardless of Toughness. Even a target which the weapon could not normally hurt because of its high toughness or because it is immune to weapons below a given strength is wounded. Saving throws apply as normal.)
Can a Necron Lord swap around his wargear from game to game, or must you decide when you construct him and that's it?

I don't own a necron codex so I can't answer your first question.
The answer to your second question is that the "troops" in the description mean any non-vehicle figure. So that if you shoot an Imperial Guardsman or a Greater Daemon of Nurgle you will wound the figure. They are allowed an armor save as normal per the rule.
The third answer is that you may choose whatever equipment you like for each different fight. So that in one battle you can use weapon A in the next weapon B subject to point limitations which may be in your codex. If you play by the WYSIWYG rule (which most people do) then you should have the appropriate weapon on the model. Sometimes you can magnetize the various weapons so that you don't need 2 or more of the same model and sometimes the object is small enough that you can just say that it is being carried in a pocket.

1)A C'Tan only has an invulnerable save. Beware those psycannons!.
2)I never actually payed attention to that specific wording. Thanks, it will help a lot for in-game jokes. Other than that, Leo's answer stand correct. You automatically wound everything non-vehicular at a 6.
3) Again, as Leo said, most people play with the WYSIWYG rule. That said, the only thing (if I am not mistaken) that actually "shows" on a Necron Lord is his Staff of light / Warscythe. Might be worth to magnetize them.

I will always equip him with the Staff of Light and Resurrection Orb, I asked because most of his other wargear has no real life interpretation on the model, so I didn't know whether once I've stated once that he has Orb, Phylactery and Phase Shifter (The latter two having no real life representation), would it be OK for me to swap the Phylactery and Phase Shifter out for a Veil of Darkness (Again, no real life representation.)

Unless it's a tournament, ofc. Those usually require you to stick with the same army list for every game you play.

That's the killer with wargear sometimes. Somethimes there's a very common part which represents it. Some are a lot more obscure, such as a few of the exmaples mentioned in this thread. Generally if there is "no standard part" made by GW for that item of wargear, most players would be ok with you using it, and i'd perhaps go as far to say that this would be ok in most tournaments as well - of course the TO's decision whatever that may be would be final.
