If a weapon allows you to re-roll wounds (Shatterfield Missiles for DE for instance), will this also allow you to re-roll failed vehicle penetration rolls?

No, it's wounds only, unless it specifically says that you can re-roll failed penetration rolls as well.

Then again cover saves and invulnerable saves also shouldn’t work but there you go GW does like to make life difficult.

Just invul; Cover has been established as allowable(And has rules for how it works) due to "Obscured" rules.

invul saves have no rules.
