I have a question...Can an all Catchian IG army take an Assassin as a member in say a Company Command Squad? Or will he act as an independant char?

The only way to take Assassins is as allies from the Daemon Hunter or Witch Hunter codex. They function as an independant unit (not an IC) of 1 model.
You need the printed version (not the PDF download) of the relevant inquisition codex for the Ally rules, and to field the Assassin will also need an Inquisitor Lord and his/her retinue.

This is an important distinction - they are a unit of one model but are not an independant character. As such, they cannot join other squads.

You must also field an inquisitor to field an assassin. IG HQ slots are very valuable.

I already mentioned that. And due to the limitations of the Allies allowance, it has to be an Inquisitor Lord (and retinue), not just an Inquisitor.
