I have a lost and the damned force, which i never really bothered voming up with any fluff for, the main troops are very chaos-y at all, and nor are the tanks. Only the CPM, and HQ is (well that and apart from the chaos hounds and beastmen and stuff, but you get the idea). So my friend revently challenged me to come up with some fluff, this is the basic skeleton of what I have so far:

Based on a currentloy un-named system, a government who have lost contact with the imperium hundreds of years before, so have no faith in the Emporer, when they are attacked by the Tau, and and one of the nearby barren planets turns out to be a tombworld they are hardfought, and are nearly destroyed. They are reduced to just a few planets when the Leader of this coaltion of planets (governor, presidnent king not sure yet) decides to seek the aid of the chaos powers, but he believes he can harness them, so that he will be the master of the bargain. He is possessed and Chaos takes the form of a religion, those who devoutly follow it mutate, and look more chaos-y, but the majority of the population is still distrusting so worship the chaos powers, but more acknowledges their existence

Any help on the story would be appeciated, and would this happen? Or would chaos just consume everyone?

I think that the general narrative has some potential. You could always say instead of an outside force attacking like the Tau. That this far flung enclave of humanity discovered a chaos artefact that slowly corrupted those who possess it. It ending up in the ruler of the planets private collection of wargear and artwork. Slowly it subverts him with whispers of dark power at the edge of his conciousness. You could then say he began a cult that in time took control of the planet and turned its populace and infrastructure into (initially) unwitting chaos worshipping cultists. With the common working person being largely unblemished. With the higher ranking cult members showing more signs of mutation. Taken as a sign that they have been blessed more by the dark powers. This would give you an excuse as to why your officers are mutated but the basic soldiers are largely untouched. Anyway that's what I would likely say if I was doing a lost and damned/traitor guardsmen army. Feel free to mix it up/use it/leave it as you like.

If the forces of chaos openely held positions of power they would be abusing their power to the fullest. The Gaunts Ghosts novel series is a great way of showing this. There's numerous worlds in the series that were once Imperial but have either sworn allegiance to the dark gods, or have been invaded by them and Imperial control has been rested from them. In most cases I would say that if Chaos had the power they wouldn't care if you were sceptical about whether you wanted to follow them or not, your either with them or against them, one of the lunatics parading down the streets chanting and clanging bells, or one of the guys working in the meat foundries or icon claives, or bones in the unmarked graves. Chaos in itself is corrupting, so if a person were to attend the black masses and make it their religion, sooner of later they would be tainted beyond redemption (sooner rather than later) and just be another warp tainted crazy. In the way that you've put it I seriously doubt that a population who goes about praising the choas gods to any extent would last long before they all become a bunch of degenerates. Read Dan Abnett's Traitor General, its all about a world that's been under the control of the Archenemy for a year or so, you'll see how far chaos corrupts even when people are still fighting against it.=P

How about as the Leader is possessed by a demon, that the worlds are his playthings. Toys, like a game to him. And the main population dont eally know that he has been possessed and still believe everything he does is for their good?
