Kans have armor 11, the Necrons can only glance on a 6, but the 6 also gives them an automatic hit.
In this case, what's the better route, taking the armor save or the 4+ cover save for the KFF(which should ignore the Guass cannon auto hit on a 6)?
It IS correct that I can only choose one, right?

You dont HAVE an armour save. You're a vehicle.
If you are facing normal warriors or immortals, they can only glance on a 6 - either because ythey are S5 anyway, or because of the necron Gauss rule.
You then get to use a 4+ cover save (assuming your KFF is within range of at least 50% of the squad) against those glancing hits.

you can only take one save ... Kanz don't have an armour save so its really good they get a 4+ cover save.

You're right that models can only choose to use one kind of save (armor, cover, or invulnerable) but as nosferatu noted vehicles don't have an armor save. Since Kans don't have a special rule granting them an Invulnerable save (like Bjorn the Fell-Handed from the Space Wolf Codex), the only save the Kan can take is the 4+ cover from KFF.
So this is how it works out:
1) Necron warrior squad fires using their BS 4 (hit on 3+)
2) Any hits roll the gauss weapon's Strength against the Kan's Armor Value. Since S4 cannot harm AV 11, they can only glance on a 6 (Gauss).
3) The Necron Warriors roll on the Vehicle damage table for any successful glancing hits.
4) The Kans take their 4+ cover save (from KFF) against those damage results.
5) Any unsaved damage results are applied to the Kans.

I thought that only one model had to be in range of the KFF to give the entire unit the obscured save.

No. It specifically states you are Obscured if you are within 6", but stats "vehicles" - so each vehicle in the squadron must be within 6"
If only one member is within 6" you receive the "unit" 5+ cover save. Whether you can actually use this is debateable- strictly you have no permission to use a cover save unless you are obscured, and are given no mechanism (i.e., 1 wound == 1 glancing / pen hit) UNLESS you are first obscured, but given GW cannot write for toffee most people simply ignore tihs and let vehicle use cover saves without also being obscured.

Note however that as cover saves are decided on a vehicle by vehicle basis, if the majority have cover THEN the whole squadron gets the same. (The same as with infantry.)
So if 1 kan out of 2 is in the KFF range the whole unit get the 4+ obscured save, while if 1 out of 3 would be in range, they wouldn't.
