If a unit of two carnifexes have been joined by 2 primes and they are being shot, the Primes are effectively T6 because a majority of the unit is T6, correct?

Almost correct - they're T6 because there is no majority and the highest value is used.

The answer is yes, since you use the majority of the unit's toughness in this case.
