So, when assaulting, models can move within 1" of enemy units. I'd always played that this only applied to the unit you were assaulting, but apparently the RAW reads that they ignore all such zones during the charge. This came up when my friend landed two drop pods ~2" apart, and his opponent moved the Nightbringer between them during his assault, and made contact with an assault squad. He said that you can't move that close to a unit unless you are assaulting it, and the TO ruled that the exemption applies generally, allowing the assault.

Have we simply been playing this wrong? Do other people play the way we do? Any thoughts?

As long as his base fit through he was fine, Page 34. Your friend had a 2" gap between drop pods, and Nightbringer is on a 40mm base, which is smaller then 2". So he could legally charge the assault squad. During an assault is the only time you come with in an inch of enemy models while moving.

The important part of this is that you can be within 1" of enemy units, even if NOT in assault with them, as long as you are in assault with SOMETHING.

When the text says explicitly "... with the exception that they may be moved within 1" of enemy models" and then goes to elaborate on which restrictions are still in place, there's nothing to discuss about "apparent" RAW.

This was one of the topics of discussion when 5th edition came out, mainly because it eliminated 4th editions infamous unassaultable unit layering. Polonius, for your own good stop playing like it's 4th edition.

As above. Explicit change from 4th ed to remove the ludicrous "un-assaultable formations" concept.
