Do two handed weapons strike last in close combat? or in initiative order? sorry about the noob question, I may be thinking of fantasy or something..

Unless they have a rule that states they strike at Init 1, they go in normal initiative order.

The only reason they are classed as two handed is so that the model cannot wield anther close combat weapon with them.

Although I'm waiting with baited breath for someone to tell me that I'm massively wrong...

Happy Pig is correct, the 2H designation simply means you do not get a bonus attack for wielding two close combat weapons.

Note though that some characters could have a 2H weapon as well as 1H weapon, in which case you must choose which they are attacking with.

but you can have other weapons like a bolt pistol just no extra attack with the 2hander

Right, you can still shoot your bolt pistol as you charge into assault, you just don't get the +1 attack for two close combat weapons.
