Obviously the Adepta Sororitas must borrow some ships for their crusades, but I know nothing about the Navy*. What kinds of ships would the Sororitas use?
*Apart from the fact that you can sail the seven seas.

Good question. AFAIK, SoB rarely do crusades on their own right? They are usually attached to a bigger fighting force as an elite, specialized unit. But I'm not really an expert on SoB. In any case, SoB don't keep any form of fighting ship like the Navy or the Astartes. They don't have access to their personal battleships or cruisers. So I guess they would need to ask the Navy for a warship escort in their (supposed) crusades. But I guess that any Navy officer or admiral would be quite keen to help the SoB, since they are literally the Ecclesiarchy's right arm (with a really big gun pointed at your face). So, in what kind of ship would they travel for their crusades? Probably in any kind of transport lent by the Navy. I suppose a single order of battle could very easily fit into a couple of Navy transports. Or a single heavy transporter. For a convoy that small, they would probably have a few frigates as escort, maybe a light cruiser. But nothing more I guess.

I've heard the Ecclesiarchy operates a small fleet, they probably use those and Inquisitorial Strike Cruisers.

Until the Age of Apostasy, that was true. The Ecclesiarchy did have a war fleet, with impressive armies of Frateris Templars. But since then, the Ecclesiarchy is forbidden to use any "men under arms" and its fleet was disbanded.
And I have never heard of any "inquisitorial strike cruiser".
Strike Cruisers are used exclusively by SM chapters. They literally have the monopoly over these vessels. No other imperial organisation can get their (usually dirty and greedy) hands on them.
The Inquisition doesn't have a fleet of their own anyway.

So the Inquisition did seem to have black ships during the HH. I'm not really sure if they still do. But the rest of the article simply doesn't make sense. The sources are wrong or dead (except for the "flight of the eisenstein"), and those illustrations are wrong. The one on the left is a GK strike cruiser, the one on the right is an unofficial picture and should not be on that website. It is simply a picture of a Chaos heavy cruiser from the BFG rulebook (poorly) modified using paint. GK use their own fleet (which is totally independent form the Inquisition), and AFAIK, the deathwatch do the same. So yeah, I'm a bit suspicious about this article. I'm almost tempted to put this article in lexicanum's deletion list.

Black Ships are in fluff though and are still used. They are mentioned heavily in The Inquisition War series.
