The wound allocation rules MAKE you put them equally on all the models. As the beastmaster is different "in game terms" to the beast, any wounds he takes cannot carry over onto models outside of the wound group.
Or, in other words: you can put 3 on the master, 2 on the beast, and the extra 2 wounds on the master are "lost"
Clearly covered in the rules for shooting at complex units - look for the marine example where an AP2 and "normal" wound are stacked onto a Space Marine, which is unique compared to the rest of the unit, so the exctra "normal" wound cannot hurt the rest of the unit
