I recently played a game in which my vehicle was destroyed (no big surprise here) I had 6 models inside. When rolling to wound do you roll for each individual model or the unit as a whole? I argued that it would be treated as a template and roll to wound everything covered by the template at once. My opponent and good friend argued that you roll to wound each individual model separately. He ended up rolling for everyone at once since he could not show me where in the rule book it supported his arguement, then again after looking I could not find anywhere that supported my argument either.

So my question is what is the correct way to roll for wounds caused by a destroyed vehicle? If this has been talked about before please redirect me. I only made a quick search for similar topics and did not see any that covered this.

I believe the rulebook says that each model embarked takes a S4 Ap- hit, unless the vehicle is open topped, in which case each model takes a S3 Ap- hit. The way I play it is rolling all the dice for all identical models at the same time, and rolling dice separately for the unique or different models embarked on the transport. Some models may have different toughness characteristics, or different weaponry, and rolling all at the same time might prevent each model from taking a hit.

You roll to wound the unit as normal. You then allocate wounds and take saves

It does NOT "snipe" models!

You take hits against the unit. So in the same way with CC attacks or shooting hits roll against the whole unit, the S4/S3 hits are resolved against the entire unit. You then get to allocate any wounds he causes and take saves as appropriate.

Slight correction on the template - you roll to wound against a unit with a template as well, you just determine the number of hits from the template itself.

The unit suffers one hit for every model. It says so in the first sentence of the "explodes!" description in the BRB. So you roll one dice to wound for every model against the most common toughness value, then assign wounds and take saves as normal.
