Say my opponent have five guys hiding behind a vehicle, but one of them is standing a bit to the side so I have a clear view of him. If I fire a flamer at that unit, can I position the template over the vehicle to hit as many models in that unit a possible (perhaps without even hitting the model I can see), or do I have to shot at the guy who is visible?

Also, same question but this time they are hiding behind the corner of a ruin (still with one model visible). The rules say you hold the template over the ruin and look down, but I'm not sure if you can effectively shoot through the corner of the ruin.

I would say that you have to place the template so that it at LEAST it touches the one in view and then after that any models under the template are affected. As for the ruins I would say just judge it to the best of your ability as long as you can draw line of sight to at least one model.

It has to be in LOS to shoot, if you shot the marines, because the one is in LOS, you would need to place the template over the most models possible.

Actually the rules for Templates overrides the normal rules. You are *required* to place the template so it covers as many models in the target unit as possible. If this requires you to not cover the visible model then that is fine.

In ruins again, you target a unit you have LOS to, the template rules kick in and compel you to place the template to cover as many as possible. remember Ruins are supposed to be a slight abstraction
