ghazy's prophet of the waaagh means his saving throw becomes invulnerable. does the vindicare's shield-breaker take away this save?

If its a item of Wargear then it can be broken, if it from a special ability (such as Dodge on Lilith) then it cant be taken away.

Very handy for taking out terminator characters who have a Storm Sheild cause you can break the Storm Sheild and then remove the 5++ save from the Terminator Armour (but you can't remove the terminator armour at the same time)

It takes away the 5++ cybork save, but not the 2++ save from his Waagh!. While the 2+ armor save is wargear, the improved invulnerable save is not.

his armour save provides 2+

his armour save is granted by wargear (Mega Armour)

the special rule says his inv save becomes invulnerable.

the mega armour is wargear so could technically be broken by shield breaker

No it cant. The Special Rule provides the invulnerable save, not wargear (the wargear defines how good the save is, it does not provide it in the first place)

Actually shield-breaker says you lose "Any Saves granted by items of wargear". So the shot would remove both at the same time.

But I agree that Ghaz does NOT lose his 2++ save for the 2 turns it's active, but he does lose the 5++ save granted by his cybork body.

Actually it says "Any invulnarable saves". He does not lose his armor save.
