i have heard, from multiple sources, that the skyray kit has all of the parts needed for a hammerhead- plus seeker missile stuff, and, unless its a typo, costs the same.
is this correct? and if it is, why is this the case?

It is correct, but the hammerhead box is useful if you plan on using both a skyray and a hammerhead in the same list; whilst the skyray box has all the parts for a hammerhead it only has a single chassis.

If it's true that you get the rail cannon from the skyray box, then i can indeed see why you'd question ever buying a hammerhead box. you basically get more bits to work with for the same cost, at no expense to building whichever model you wanted. That is, unless it doesn't come with the ion cannon components and for some reason you want to use that.

It comes with both railgun and ion-cannon components, but as I said before there's only a single chassis, so if you want to field a skyray and a hammerhead side by side, then you'll need a skyray box and a hammerhead box, or indeed two skyray boxes (if for some reason you wanted another skyray) anyway.

the point i was getting at is you can get that extra chassis by just buying another Skyray box as well, and have more spare bits to work with in the end, since they cost the same. Unless, of course, the Hammerhead kit comes with the skyray launcher too, in which case they should really just be sold together as one set, like the deathstrike/manticore box

Hammerhead box does not come with the skyray missile launcher sprue.
The skyray, however does come with everything you need to make a hammerhead, plus the additional skyray sprue. Since both kits cost the same amount, you'd be crazy not to buy the skyray kit, even if you only want to build a hammerhead. You can sell or trade, or use the bits from the skyray sprue to kitbash something.
Back to the OP's question:

It's cheaper for GW to just make a missile sprue and throw it into a box with the hammerhead kit than to make a new and separate mold for the turret that is already included in the hammerhead sprue.

I would advise against people spreading this publicly though. Last time this happened GW took away the 2 for 30 dollar DA upgrade sprue, cut the contents in half, but only reduced the cost by 1/3rd.

Why would you buy a skyray and hammerhead when two skyray boxes is the same price and has more bits?

Well, Skyray-box > Hammerhead-box seems obvious. A question for the real scrimper though, could you buy a Skyray-box and a (cheaper) Devilfish-box to build a Skyray and a Hammerhead?

Well, if I wanted to have a Skyray and a Hammerhead, wouldn't it make more sense to get the Skyray box and the cheaper Devilfish box so I have 2 chasis' and all the weapons needed from the Skyray box?
So yes, the Hammerhead box is pretty useless
