I was just recently reading the 'why does no one like Abbadon?' thread, and everyone was so down because there was no decent uber bad guy big enough to threaten the imperium. So, if there isn't one, why don't we just make one. We choose one of the biggest threat races to the imperium (I vote Orks, Necrons, Nids or Chaos, (Maybe Eldar if they decided to all band together and attack the Iom)) and we create an Uber bad guy.
Lets get started...

Clearly the Void Dragon is the best choice. He is the basis for the Imperium Tech, if he broke free and started leading Necrons against the Empire, the would be in hella trouble.

When reading the title an uber bad guy leading an uber race, the very image of Hitler in space comes to mind...

I agree. Only, how do you release him, and also, you kinda need someone as an imediate threat, running rampage through systems...

I would think some Chaos villain would work best, since it is generally agreed by all races (Imperium, Eldar, Necrons, etc.) that they hate Chaos. The problem is that most chaos forces are stuck in the eye of terror and Abaddons Black Crusades aren't getting them anywhere so the main problem is how do you get them to be a real danger to the Imperium, and maybe even the whole galaxy?

How to release him is a good question, but with 40k anything is possible. Perhaps whatever is containing him weakens over the millennium and he breaks free. Perhaps by subtly manipulating other machines, he has, over centuries, created a scenario where the Techpriests start using new rituals or start doing certain proceedures that they believe will strengthen their bond with the Machine God and grant them it's blessing, when in reality it is freeing the Void Dragon from it's prison.

Games Workshop likes the Imperium more than the other races. Look at how many codexes the Imperium has compared to other races/factions. As a result, Abaddon will never get farther than Cadia, the Void Dragon will never wake up, Hive Fleet Leviathan will keep getting distracted and the Tau's constant technological advances will never fully outclass the Imperium. Besides, even assuming Games Workshop hired 100% Xenos and Chaos players, they'd still keep the Imperium around and strong because the miniatures and books about it are interesting and sell well. Warhammer 40k will never have a canon villain stronger than Abaddon.

Welcome to the internet, and specifically a gaming forum.

If your choice of game is not made in a blood oath that can only be broken by a quest and vow made with the most overwrought dramatics, then you aren't doing it right. -curran12

I don't think we will see an Uber Bad Guy as long as Space Marines are around, being so awesome.

The void dragon is imprisoned by one individual of the Admech. It is entirely up to this individual whether the Void Dragon stays captive or is freed. So far, it stays captive.

Actually, I think this Idea deserves a thread of it's own.
