For the most part I really have nothing against the fluff. Some of it was actually pretty cool, drastic measures for terrible times and all that.

But then I read a certain passage on their encounter with Sisters and I get...cranky. It is THE stupidest piece of fluff I've ever seen/read or heard of bar. Second only to Space Marines with Multilasers.

Kudos for at least trying to create a thread where hate for Mat Ward is not the name of the game. I'll give you my opinion.
The fluff in The Grey Knights codex is fresh and insightful to the world of the previously little known organisation. New ideas are well-in-keeping with the image GW sought to convey. It has established them as what they should be, a secret organisation created to fight Chaos, armed with weapons only they can wield. Several ideas are good, Crowe, Mordrak, the Terminus Decree, and my particular favorite of the book is actually the first few pages chronicling the creation of the chapter, and the description of the Fortress Monastery on Titan. However, the book is not without its problems. It suffers from a lack on continuity in places (just how pure are they?!), several ideas are bordering on insanity, Daemonhosts and Draigo among them, and contentious stories and ideas have been subjected to ludicrous hyperbole due to sketchy facts and a lack of essential and specific information, The Bloodtide jumps out.
Overall, the book is fine by me. I enjoyed most parts, some parts I simply stand and go "eh?" at why they were included.

I actually thought the Bloodtide incident okay. The Draigo nonsense was just silly though and someting about Crowe annoys me (he's a great choice on the table though). And of course the overall quality of the writing is rather mediocre (but well in keeping with GW's 'style' -- and some people seem to quite like it).

Overall I don't think it's really any better or worse than the background material in most codices. I could live with less of it in favour of better phrased rules but given it exists, I don't find it especially annoying in any respect. But I can see that people who take the whole background thing as being fundemental to the flavour of the game might get annoyed if something clashes with their concepption of what that backround is or should be. And that's fair enough but I think GWs take is the one we have to reconcile to.

LOL, I love the phrasing of the OP. "Please tell me why you hate the fluff, but don't mention the root cause of all the hatred."

Loyalist sorcerer marines who will use anything in their power, including the enemy's power against them, to stop the daemonic. I like this approach.

Draigo is a tragic character, all the burninating he does in the chaos wastes is undone immediately by the Chaos gods. They are toying with him, hoping he breaks, for he would be an excellent champion for any of them.

The only thing tragic about Draigo is that anyone takes his fluff blurb remotely seriously. Carving his BFF's name into a daemon primarch's heart? Get the hell out of here.

To me the discuss part was the one about the Sisters being killed.

The Emperor doesn't have a GKs unshakable faith in the Emperor which is....basically himself?

I imagine the Draigo fight was figurative instead of a literal telling of what happened. The whole Draigo fluff is pretty couched in ridiculous OTT legend/fable-like telling; he probably managed to banish Mortarion(right?) back to the warp and barely survived, but the telling of such a story isn't epic enough.

You realize they do this all the time, and have been, for quite some time, right? This isn't really new. Killing sisters and using their blood for a sorcerous ward was new, but killing innocents for the greater good of the Mankind is nothing new.

And yet your signature proclaims your allegiance to the Imperium?

Grey Knights are really no worse than the rest of the Imperium when it comes to sacrificing innocent lives. The Emperor himself is probably the most bloodthirsty being ever to be unleashed on the galaxy.
