Ok I have a numbber of questions...
1. When do units take morale tests? Is it at the end of the turn? I am not clear about this.
I understand leadership checks in assualt phases, but I couldn't find much else.

Nos has got it absolutely right, but it should be noted that casualties caused close combat attacks do not trigger the 25% casualty moral check.
It should be noted, however, that in certain situations during the assault phase you could be forced to make a moral check caused by 25% casualties.
Example: A carnifex assaults a dreadnaught, scores a penetrating hit and gets an "Explodes!" on the Vehicle Damage Chart. The explosion hits a nearby unit of 10 Termagaunts who fail 3 of their armor saves. These Termagaunts happen to be out of synapse and therefore must make a morale check to determine if they fall back or not.

It is possible for a morale check to be triggered in any phase of the game in your turn or your opponent's. Some are pretty unlikely though.

Sorry to jump in, but say you take 25 % casualties and get hit by a pinning weapon; do you take 2 tests that turn or 1? They are different tests right?

If you have been wounded by any amount of pinning weapons after a unit shot you, you take one pinning test. This can happen multiple times of you are shot by multiple units with pinning weapons, though only once for each shooting unit. At the end of any phase, including shooting, you take a moral test if 25% or more of your unit was killed during that phase.

Agree with Jidmah.
If you suffer an unsaved wound from a pinning weapon you immediately take a pinning test. Main Rules page 31 under Pinning.
If you lose 25% or more of your unit's models in a single phase you take a morale check at the end of that phase. Main Rules page 44 under A) Casualties.
