Hate is the official Imperial dogma, but it seems like aliens are related to on a case by case basis. We've seen several cases where aliens are ignored or deemed useful to the Imperium. Some races are treated as friendly (or at least non-hostile) and dealt with sometimes, and treated as enemies and made war on at other times. I'm thinking of the Eldar, who are sometimes allowed to pass through Imperial space. There are even Eldar diplomats that sometimes visit Imperial planets.

Some inquisitors make use of aliens (like Kroot mercenaries) and some Imperial planets are allowed to trade with tolerated aliens. These seem to be planets far away from mainstream Imperial influence though. It seems like some parts of the Imperium are more tolerant than others.

There are specific and isolated cases, but The Imperiums main-stream response and policy is that all Xenos must be purged. Sure, some are traded with and accepted (loosely), but they're still treated as un-clean and inferior, with open hatred.

Order an Inquisitor to kill an Inquisitor, but actually was a test to see if the Inquisitor in question was worth keeping alive due to his research, but ultimately, send the Inquisitor who was sent to kill the Inquisitor to his death.

The anti-xenos dogma really only started after the Horus Heresy. Not to say Imperial-xenos relations were good before then, but it wasn't a situation of outright hate, more like tolerable co-existence.

After? Lol, tell that to the Diasporex who were annihilated by the Iron Hands for being allies with aliens. Or perhaps that nameless human civilization exterminated by the Luna Wolves because at one point they had used alien DNA to cure themselves of some congenital disease, and some traces still remained in their genome. In Fulgrim it is said the Imperia mandate is to exterminate all Xenos.
