This came up in a game recently, My war walkers turrets are higher than the top of my ws but its pilot cannot see so cover save for my opponent or can I even shoot ?

The pilot is irrelevant. Look up LOS for vehicles, and note it is traced from the barrels.

As for whether this grants a cover save - we cannot tell you for certain, you need to actually get down and check. Thats why TLOS is so good...
